The Older and Newer boards are mostly the same from the software side but there are a lot of differences in the details of how the hardware is implemented. The connectors on the newer boards are larger as well and the power connector is completely different. I think the control connector is identical, at least the joystick and the fire buttons worked when I plugged them in. Coin didn't but I don't know if that's a problem with the board or the connector being different.
As always not responsible for accidents, use common sense when you hook it up. The card rack on mine has labels for the power leads if you follow the traces, that's always a good idea. The older board set I have looks to have an unpopulated spot for an amp. I didn't trace it out to see but I didn't see a sound pot so I'm assuming the amp is normally external. There's a 4 pin connector that's unpopulated as well, I'm guessing that the amplified sound goes to there but I could be wrong. I made a jamma adapter PCB for the newer style that connects to the controls using an scsi cable. I didn't make any extras though. If for some reason there was a huge demand for them I'd consider running off some. I don't have any idea where you'd find a power connector for the old style, but the newer style connectors are the more standard pin header connectors.
